Even though the cars are essentially the same, reviewers have noted that they do handle slightly differently. Subaru’s car has been tuned to understeer where the FR-S has not. That makes the BRZ more stable (read: boring).
If you’re looking to set fastest lap times possible in a slow car, then yes, the BRZ will likely be a better choice. However, if you’re looking at the FR-S because you like to have fun while driving and enjoy letting the tail hang out, then the FR-S is your car.
