You don't HAVE to, but it would be a safe suggestion to do so. It prevents the extra power needed to turn on the HIDs from running through the factory switch, which can become damaged over time. Granted, they will still work fine but that initial startup will eventually take its toll on the switch and stock wiring.

The harness allows the power to be taken directly from the battery rather than the switch and wiring is much larger (~14 gauge rather than 18 gauge) on the harness.

so, is it better to connect with the harness?

Yes, it's safer for your stock wiring and switch.

the long wires coming off of the ballasts themselves are what connect into the HID bulb. There should be either a red and blue, or red and black wire set coming off the bulb and also off the ballast. Match those colors up and snap them together. Then do the harness connection from the battery out to the ballasts.

Look at the bottom with the little red circles. This is a 10mm bolt I unscrewed and used as my ground. The positive lead can bolt directly on the RED (positive) side of the batter under the little cover. There a 12mm bolt you unscrew and put it there.

Is that your kit? That's a biXenon kit. High and low beams it looks to me. The harness on the bottom is the standard single xenon kit and those blue plugs coming out of the box are for biXenon connections I believe. My single xenon kit never had those blue connections. 1 plug for 1 socket on mine.
