I'me VERY glad you got things straight. Your story really shows the importance of finding the right dealership.
Here's the straight poop:
When a dealer performs warranty work, they are restricted in how much labor they can charge. A job may take a tech 6 hours but the warranty book only pays 4. Those hours are paid at internal rates which means even less money for the mechanic and the dealership. This is why some dealerships are looking for excuses to not submit a warranty claim.
The better dealerships approach things different. They look at the long term. Even if they have to fudge things a bit in your favor and that costs them money today, it creates a great releationship with you that will pay off in the long run. It is quite possible that the shop that lowered the car loosened a transmission mount and that could have led to the porblems. That would have been an easy argument for your dealer to make but they didn't even try. Stick with them.

Glad to hear that everything was taken care of! I hate to hear that the dealer refuses work because you added aftermarket parts, yet the slogan is "Ban Normality" I guess its only some dealers, and others know better. Anyway just happy to hear that there is another honest dealer out there. :D
