Mine came like that also. There is holes in the floor near the rear wheels under the car that they go in. Pull the plugs out and put the plastic against some white paper so it readable and hen look under the car. Its fairley easy once you can easily see the pics and look under your ride.

Here is your answer:
If you live in a coastal environment where there is salt water and atmosphere, the plugs are installed to help prevent body corrosion over time.
Here in West Virginia the plugs never get installed. If your dealer didn't install them during the Pre-Delivery Inspection (PDI), then Toyota probably doesn't recommend it in your region.
However, it never hurts to ask. If you are supposed to have them installed and they aren't, then have the dealer do it.

I KNOW THIS ONE. On all the toyotas comes these black rubber body plugs which I believe you are describing. Camrys and Siennas have 4 (2 front 2 rear) other cars like Corollas ans Echos have only two (rear). I don't work on Scions, but it seems you only have two.
Like earlier posted they are just to help keep ____ out of the holes. The holes are used to tie the cars down on the boats/trailers they are shipped on.
Placement: About 3/4 down the rear door (front to back) go under the edge of the car. It is inside of where the edge is for jacking the car. There should be a hole just like the shape of your plug. One on each side. If you get under the car and look it should be obvious, but you can pretty much feel around for it without getting under the car.
Whoever PDI-ed the car forgot. You can easily go without them, but it takes 2 sec to put em in. Hope this clears it up

After reading this thread, I went out and checked my xB. No oval rubber plugs installed. None received in a bag either. Brought this to the attention of my dealer yesterday during first oil change. They've special ordered the plugs at no charge. I'll probably install them myself when they arrive.
