Default Clutch upgrade issues

I just recently took my '06 tC into the shop to get the clutch upgraded from standard to a clutch masters FX300 (stage 3), and a new steel flywheel (clutch masters as well). Everything went in fine, no problems. Now it won't shift into 3rd gear or up, the shop is stumped, I'm stumped. We're assuming it's the slave cylinder as we're able to get under the car and manually push it further and have it shift fine. Is there like a performance slave cylinder that is needed? Is something wrong with my stock one? Anyone else do something like this and have any tips?

I just want my baby back running

EDIT: Forgot to mention, I bought the car about 2 months ago. It had a stock clutch/flywheel in it. Also has a TRD Supercharger. The mechanic shop says he also put a short shifter on it. No clue what else the previous owner did to the car.

Ask the shop if they bothered to check the flywheel step?
