Me personally, I'm just running the reflash because I still have the stock intake box in. I just got the S/C installed last Thursday. I won't be installing the CAI until I get my wideband so that I can monitor my AFR's...

I plan on doing the exact same!
Of course the supercharger needs to get out of the box and into the car first....
