man i might be wrong but your dealership cant say we wont fix it if it is under warranty just because of a stereo system they would have to prove that your stereo caused the problem they just cant say your sol just because of some wires

When you start the car with remote start, it will shut off when you touch the brake pedal. This is a safety feature, but also an anti-theft measure. I someone gets in while the car is remote started they can't steal the car because it will shut off if they hit the brakes.
check your alarm/remote start wiring and/or programming.

Remote starts aren't the only thing that can do this. Alot of alarms now a days have a "turbo timer" function built in also. You might have activated this somehow and the alarm doesn't know for some reason that the key is turned on. Sounds like a wiring problem and setting problem to me I'm sorry to say.

Wow, no offense but you're a sad person. You're just gonna let those dealerships push you around? If i had warranty, they would ____ing fix everything that would be wrong with the car, that's what warranty is. Aftermarket stereo system does not void any of it, maybe the stereo part of it..That's it, especially if you tell them you got it installed proffesionally. You sir need to stand up for yourself and tell those ____ers @ the dealership to fix your damn car or you're calling corporate to report a big complaint and ask for a refund on your car(lol)...Make sure you speak to a manager..

Remove your steering column cover and check for exposed wires by the ignition. Also follow the wires down as far as you can go. Trace the wires going to tail lights too.
it sounds like the electricity that is supposed to go to the brake lights is being routed somewhere else. Possibly tripping a relay or something. This would most likely be caused by those stereo wires that you have in there. Remember, your car vibrates at ALL times when it is on. This causes wire insulation to wear out and eventually wires will cross.
