The sway bar shouldn't require an alignment. Put it on whenever you want and run it. A drop will require an alignment.
Any time you alter the suspension, it will affect the susp. geometry. It might throw it out a subtle amount but it's your car.
How will a sway bar affect the geometry on the rear?

Sway bar on the rear will not affect alignment.

Installation of the sway bar on the front will, because you have to drop the front sub-frame.
