Bringing this back once again with some excellent new theories.
I just spent the past two hours discussing my options for having new tables designed and written to our processors for fuel delivery at any given throttle point, and he brought up an excellent point.
When the CEL comes on, the car automatically sets a "barebones" table with some super safe parameters to avoid any damage to the vehicle. This table remains unchanged as the values are "play it safe" values and the ecu does not want to alter the maps further. This is exactly why i believe TRDXA06 was able to keep his settings with his apex;'i unit.
Essentially it all makes sense. I believe what we as scion owners are overlooking the parameters the ecu sees. The ecu simply does what it has been told to do from day one; read parameters and adjust accordingly. The problem is we as tuners don't know what these predetermined parameters are! Therefore, we are most likely going above what is seen as exceptable by the ecu, or not acknowledging another sensor which could be easily overlooked.
It all makes sense now the more i think about it. The car isnt super "smart." It doese'nt know that im trying to squeeze power out of it, it simply sees me as stepping out of line. BUT, if it goes into safe-mode (CEL status) then its fair game to do whatever i please. This very well may be the answer to our cars fuel delivery systems, and it sure would be a great alternative to standalone

Not to knock your new knowledge, but what you have just stated has already been said by others on Scionlife in the past. It isn't really anything new. The problem is, most people aren't willing to drive around all of the time with a CEL glaring in their peripheral vision.

ok...well lets be realistic. For one, if you are truley performance oriented, you are going to need some type of gauges wether it be tradition, or some type of scan tool at all time. Running a boosted car and relying simply on a CEL for any issues is idiotic to say the least. There are so many more prevenitive actions which can be taken when the knowledge you need is right in front of you, and im not referring to a blue led when the car is cold, and a red one when its hot, this does nothing.
...as for other members posting this general idea, i have yet to see anyone say so and i have read quite a bit on this car. Sure, TRDXA06 claims he was able to get the car to retain his tuning in the CEL mode, but WHY? He had no clue. Im trying to provide information with a logical backing to it. take it how you please.
