Rough idle after Intake and Exhaust installed. Help!

Most of the problems of this type are due to air leaks somewhere between the throttle plate and the MAF sensor- it doesn't have to be much of a leak at all.
An easy way to find vacuum leaks is with carb cleaner. Selectively spray a spot - if the engine stumbles, you found a leak...
Or use a propane torch. Take off the burner on the end, put on a piece of vacuum hose. Now let propane out the end of the hose, hold it up to the joints in the air intake system. If rpms increase, you found a leak...
Both carb cleaner and propane are flammable, so be careful... the use of individual sparkplug coil paks on our boxes cuts way down on the dangers of high voltage sparks....

I disconnected the battery for 2 hours, but have only put 10 miles on the car since then. It seems to be idleing smoother...

You have one of those slow-unlearning but fast-learning ECUs.
I disconnected my battery to make the final connection on foglights, and the car ran fine when I reconnected it. But the ECU had only forgotten everything for a few minutes, so it did take long to relearn it.
