I've had this problem for a while (wrote about it a while back, hope someone has some new insight)
06 manual 17k miles (dealer says its within specs
I have this Vibration felt through my gas/ clutch pedal at different speeds (not constant) around 2700 RPM or 75mph and other speeds.
Seems to fix itself at times though
Th car Idles at around 680 rpm then sometimes suddenly drops to 640 (scangauge) in Neutral and the car Vibrates enough to shake the door when its open
If i drive it sweet and tender she seems to be ok but if I go over 3500 rpm on shifts it runs rougher
I though It might be the clutch but it happens in neutral if I rev it I feel it thru the gas and clutch pedal
I though It might be a motor mount but that would be constant roughness right? anyways it looks ok
I've changed
spark plugs
oil
maf sensor
air filter
all stolen from my wifes car for experimentation purposes
any ideas?

How long has this been happening? What changed on the car before this problem surfaced? Do you hear a noise associated with the vibration? You mentioned parts borrowed from your wifes car. Does she have the same exact model? Does her car have some similar vibration?

I've taken it to toyota, they said they feel the problem and confirmed that it is different BUT its within spec
My wifes car is the same year and everything only that it is an automatic.
My car does not constantly vibrate which I'm sure is a big clue or at least it counts out certain possibilities.
This has been a problem since it was bone stock so I cant attribute the following changes to being the culprit But Ive changed to
TRD short shifter
TRD exhaust
bfg 16 inch tires
rota grids
monroe echo shocks
swift springs
ES sway bar bushings
TRD rear sway bar
k&n air filter
maf sensor
ngk spark plugs .44 gap
coils
I'm sure these additions rule out many things since it happened when it was bone stock
only thing left I think would be fuel injectors
motor mount (dont know how to check)
flywheel
bad ECU

For the most part what you're describing points out that your car has a normal vibration commonly associated with Manual xA's and xB's. Mine has always had that vibration at idle, the only thing is you still notice it at higher RPMs which is throwing me off. Without me actually taking a look at your car I don't think I would be any more help, other than suggesting that you add a good ground kit (which supposedly helps). Other than that I think your car might be okay after all.
