Upgrading speakers in 05 xB
I'm both new here and new to the Scion in general. Short of it is I'm getting married this Saturday and my wife-to-be's car is an 05 xB. I just added Sirius radio to her stock system since it was SAT ready. Now I think I'd like to upgrade the system as a whole to give her better sound. Also because we plan to buy her a new car within the year and I'll begin driving the xB so I'd like it to have better audio then it does stock. I already have several speakers and subs just laying around my house from previous vehicles that are no more. Here's a list of what I have already.
2 JL Audio 12W6 subs (older style so their 6-ohm DVC)
2 JL Audio 8W6 subs (older style 6-ohm DVC as well)
2 Rockford Fosgate 12HE2 subs (4-ohm DVC)
2 Infinity Reference 6 1/2" 2-ways
2 Infinity Reference 6x9 2-ways
2 Kenwood eXcelon 5 1/4" Dual-mag components
1 Rockford Fosgate 500X 4-channel amp
1 Rockford Fosgate 1 Farad cap (though I know this doesn't really help much)
Now I've skimmed through the forums here and read about the different under seat sub enclosures which will be a very good way to good. I know good sound from bad and good equipment from bad from my years in HT design and installing but I have very little experience in car audio install. I always just picked the stuff and then paid others to put it in. I'd like to kinda cut my teeth on this project with some guidance from those more experienced than I here. Taking what I have, what would be the best way to go implementing it into this car. I don't have to use everything, mind you. I'm not one for excess for the sake of excess. If the two 8's will do fine and I don't need the 12's then that's fine (And no, I don't want to mix the two pairs of 12's. I'd rather use the JL's before the RF's for sure). I don't want to give up the storage space in the back or the spare tire compartment if possible. Also, if I can keep the stock HU that would be great since I just bought and installed the Sirius add-on for it. The less I have to spend on stuff the better. Remember, newly wed. Living on a extreme budget for now. ;) Though, if I do need to buy new equipment I have means to get a hold of some stuff for some good prices. So it's not a bad thing but no need to waste money if I don't have to, right? And I know my 4-channel amp is capable of running the whole system because it was previously running the pair of Kenwood components and the pair of JL 12's and sounded fine in a small truck. I actually used to have a newer RF 4-channel amp and a very nice RF 2-channel 8002 amp but sadly sold those a year ago since I had never used them. (If only I had met my wife then, lol!) So if I need to get a separate amp for the subs I can but I'd like to try to use what I have if possible. And finally, anything I install into the car, I'd like to be able to remove without much hassle should I choose to sell the car in the future if I need to.
Thanks in advance!

Depending on how much output you need, the dual 8w6's may give you enough output, plus save some space for cargo. They are optimized for small sealed enclosures. Just be careful w/ the surrounds. I picked up (3) of the 8W6's a few months ago and one had a tear in the surround, but they all needed to be replaced. I had mine done at a local speaker shop, but you can get the kits and do it yourself at Springfieldspeakerrepair.com

Forgot to mention, I mounted my RF Power 550x (similar to your 500x) under the driver's seat for a stealthy install. I painted a couple of cut 2x4's black, then put some heavy duty Velcro on the bottom, so the amp is not going anywhere. I'll show some pics once I've reached 30 posts.
