UPDATE FIX FOUND FOR B-Pillar Click
I will say, that the dealership I deal with in Ann Arbor MI. is Dunning Scion.
They have the best people there. TOTTALY AWESOME .
I had the terrible clicking over the drivers side B-Pillar and over the rear door.
IT WAS DRIVING ME NUTS FOR WEEKS.
What it is:
There is a support beam that runs from the top of the drivers B-Pillar over the roof to the passenger's side B-Pillar. It has several nuts and bolt and this ties into the center of the side air bag curtain. The air bag curtain has 10mm bolt that also run from the front to the rear along the top and some in the center mechanism too.
ALL MY BOLTS ON THE DRIVERS SIDE WERE LOOSE. and I mean LOOSE After they were tighten, my car is very quite, I took a 100 mile trip today, not one click or anything.
loving my car again. OH IF YOUR DEALERSHIP SAYS IT A WELD, THERE MILKING SCION FOR WARRANY WORK, CAUSE IT AINT'
SOMEONE WAS SLEEPING ON THE DRIVERS SIDE LINE. I have an early build 09 to.

That's good to know, how many miles do you have on your box? I'm only at about 8 or 9k as I don't drive the box on a daily basis, more or less the bike.
I've already torn apart most of the box doing my sound system/dynamatting and it looks like i'll be tearing more apart when I start getting the click. Do you know if these bolts located within the headliner or more into the pillars?

I have 10k on my 09. The bolts are in the body just above the B-pillars. You can't miss it, if you lower the headliner you will see the brace and the ends have the nuts and bolts. this is what is clicking, when the body flexes, they shift the loose bolts and you have a metal to metal click.
PS you have to remove the B-pillar covers completely to get the them

MMM someone said loctite. if they get loose again, that is what I will do.

I haven't removed the upper half but i'm sure there's a rather large torx or metric socket to remove the seat belt bracket and then the rest should be clips. The lower panel to be removed first, you'll have to remove the lower trim on the front and rear door then the panel pops off.

golly buy a brand new car, and tear it down to tighten some bolts...surprising. I lowered mine and get a clicking up front, but i think it has something to do with lowering it...oh well, its fun!

The only noises I have are...
A pillar creak... Not a big deal.
Some random pops and rattles only when its REALLY cold, not a big deal.
I did however had a rattle coming from the rear view mirror (or area) that drove me INSANE. It was so loud like a nut was bouncing around inside. I don't knwo what in the rear view mirror could come loose, but man, it was bad. I still hear it faintly once and a while.
Is there a way to remove the mirror and replace it? As in pull it off, open it up and ensure nothing is loose? Then remount it? Or once you pull it off is it a goner?

I sprayed mine with a bicycle frame saver thru the cracks at the rear pass B pillar [weatherstrip pried-out of course] .PROBLEM SOLVED . Its been three weeks since Ive done that and my Box is so quiet to drive now. No major dissasembly required, just the weatherstrip.

Glad I"m not the only one! I thought I was going crazy. I have a creeking noise up in the dash next to the A pillars and now today I have a popping noise in the B pillar drivers side. Going to have to take it in. Thats what we paid the extended warranty for!! I have an early 09 with 7000 miles on it.
